"Linking spatial transcriptomics and tissue morphogenesis"

Abstract:

Throughout the process of development, the formation of functional tissues and organs involves a crucial aspect known as tissue shaping or morphogenesis. This intricate phenomenon is orchestrated by the dynamic interplay between genetic expression profiles and the activities of various signaling pathways. Nevertheless, the absence of comprehensive tools for systematically unraveling the genetic determinants behind morphogenesis remains evident. In addressing this need, we present a spatial transcriptome reconstruction technique. We leverage this novel method to delve into the intricacies of morphogenesis during the developmental stage of the Drosophila dorsal thorax (notum). By employing our approach, we successfully unravel spatial transcriptome profiles and unveil previously unnoticed gene expression patterns. Through the application of non-negative matrix factorization as a means of dimensionality reduction and clustering, we effectively deconstruct the spatial transcriptome into distinct meta-regions. Subsequently, we explore correlations between these meta-regions, the activities of signaling pathways, and morphogenetic movements as well as the limits of the current methods. This in-depth analysis, ranging from the cellular to tissue scale, aids in scrutinizing the intricate ways in which gene expression exerts control over cellular properties and the overall process of morphogenesis.
